What fabric are these made of? We would like to decorate these for a school project and I am trying to figure out what kind of markers would work.

Seems like an ordinary nylon. A permanent marker (Sharpie) would work.

It says the pouch with 3.5 X3.5 inches, but could you fold it further to stuff it into a plastic easter egg if it was one of the large eggs?

Larger egg, like 4 inches yes, no problem. If it is a 3.5 by 3.5 egg you might roll it to fit, but fold, no.
