Q: Is this set up jig for 1/2” or 3/4” stock?

The jig works for 3/4" on one side and 5/8" on the other side.

Q: Does this work with the Freud 99-240 drawer lock bit?

This setup fixture jig was cut using the Rockler bit and it is unlikely a perfect match to the Freud mentioned. I have no knowledge of the Freud bit, you would need to explore that by fitting the two together at your local Rockler store.
