Are the brown spots on the vase deliberate?

Yes. It is deliberately distressed and the entire surface has a crackle effect. The brown spots aren't as noticeable in person as they are in the photo. It is a very pretty vase.

Is this vase waterproof or just meant to be decorative?

I have used it as a vase it it did fine.
