Is the backpack Waterproof ?

No, definitely not. It's standard light-duty canvas type material. I've gotten mine wet and it soaks right in. Plus there are tons of holes for air circulation for the machine and the top is just a flap with a buckle. It's a good pack, don't get me wrong, just not if you are looking for something waterproof.

What size water bottle will fit in this?

Since I have never put a water bottle in that pouch I would only estimate that a 12 or 16 ounce bottle would fit in there. I use the pouch to carry extra tubing or cannula.
