can I use it for a Transfer case on a manual Jeep Cherokee?

Depends on the type of vehicle you have, I know that my Dodge 3500 Diesel manual transmission takes automatic transmission fluid. I mix it with gear oil. Transmission fluid keeps it clean I do a lot of heavy towing. It will not hurt your transmission.

Will this work for a 2009 toyota Matrix S?

I used it in my 2003 and 2009 Pontiac Vibe. They are the same car as Matrix made by Toyota. I believe transmissions shift better after the fluid change. Both are over 150K miles without a single issue.
