Will these batteries work for a flashlight that uses CR123a?

No...size difference and voltage difference.

Does the batteries come with a charger or do you have to order the charger separate?

You need a charger, this doesn't come with one. I'm personally using the EBL LCD Universal Battery Charger for the thick batteries, hope this helps.

What is the warranty period for C Batteries

Does not give length of time only that they can be recharged 1200 times.
