Do you mix the perlite with the soil or should it be an entirely separate layer underneath the soil?

It depends on what you are using for. You can use it alone for rooting plants or mixed in different quantities with soil for planting.

Why does it say to use only in container plants? I have horrible clay soil and need something to let the roots get through.

Maybe because it’s so light weight it will slowly wash away further into the soil and not not stay where it is needed, the better way to soften the clay is go to Lowe’s or Home Depot in the building department and get sand and work it in the clay dirt depending on how thick it is it may take a few bags you can get 50 lb. bags of sand for about $5.00. I use sand in my potting soil for my succulents plants and it works well of course I always use pearl light in my potted plants along with the sand but I’m no expert it’s just what works best for me. how big is the bag i know it says 8 quarts but idk how big that  would be

It is light weight but goes a long way when planting in a container or pot.  It's equivalent is two gallons.

How is this used with starting seeds?

You actually do use perlite to start seeds in a hydroponic system. You make a capillary bed (1 1/2" of perlite, filled with water up to 1 1/4"), fill 2" netpots with perlite, rinse the perlite in the netpots, press holes in the perlite for the seeds, add one seed to each hole, and cover the holes with the appropriate amount of perlite based on your plant. Cover the netpots with plastic film until the seeds germinate. After a week, thin to one seed per pot. After two weeks, move the netpots to your hydroponic system.
